I am new to developing applications which interacts with the Avaya phones. The requirement here is that we have to automatically retrieve the calls coming to a number which the agent enters in the system and when a call comes to the number which is the agent is monitoring, display a popup giving the caller info.
Would you be very thankful for any pointers how I can go about it.

Applications performing these functions can be built using JTAPI, TSAPI and DMCC APIs from Applications Enablement Services (AE Services). There is a sample application I encourage you to begin looking at.

That should give you a solid set of ideas on where to start.

The code is in C++, and I have to develop a C# application. Will it work ?

For a C# environment, you should think about using the DMCC .Net SDK.

Unfortunately, I do not think there are any Agent based sample applications for DMCC.
